By now I only disabled the import of plug and play devices in the terminal server environment, don't know if it could help.

Had this same issue my self. Initally not an issue, but after an update to the image (default profile) to enable Aero the issues you reported came through. According to me I think physical disk has the obvious advantage because you can directly access it with any server that can be connected to it, while a virtual one needs an operational virtualization layer to be accessed.
The performance difference between the two options is really negligible

I think your RAID is still building.
If state RAID is really optimal You can try to reset sensors & update sensors
vApprun should work with a Studio-generated OVF. If you send me the OVF descriptor, then I will take a look at it.

A last question... How are they checking the results? Is it a manual check of each setting or rather a script? If I need i.e. to replay recorded ESXTOP data, or plan capacity how can they see if it has been done?
